More recently, the proteomics market has started adopting MRM assays for monitoring proteins and peptides in biological samples for applications such as biomarker verification/validation, post-translational modification characterization, pathway mapping, and other targeted quantitative proteomics applications.

MultiQuant™ Software is a powerful and easy-to-use quantitation package that processes MRM data for quantitative information. The software enables you to process many analytes and samples at the same time, with an emphasis on the requirements for processing protein/peptide quantitative workflows.

Intuitive User Interface
In the MultiQuant™ Software user interface is organized so that important information is at your finger tips. The navigation window makes it easy for you to move from one peptide group to the next, to display results from internal standards or from analytes only, and to review specific transitions. The ability to sort MRM data by quality or signal/noise ratio enables you to focus your review on only the lowest scoring MRM transitions. An overlay view of multiple MRM transitions for the same species allows you to assess peak shape to scan for possible peak interferences in selected channels. Many other ease-of-use features minimize mouse clicks and reduce the data review bottleneck in extracting quantitative information from every sample set. Using flexible user interface tools, you can even fine tune the software’s display based on your specific data processing needs.

Supports Relative and absolute Quantitation with Labeled or Unlabeled Internal Standards
MultiQuant Software enables you to process large relative quantitation proteomics datasets. In relative quantitation experiments, you evaluate MRM data from multiple analytes across multiple samples and compare the relative amounts of analyte present in each sample. You can do this by either using raw MRM peak areas or labeled internal standards, such as mTRAQ™ reagent labeled samples, and then assessing MRM peak area ratios for more accurate calculations (see Figure 1).
You can also perform absolute quantitation of analytes using MultiQuant Software. In absolute quantitation experiments, you generate a standard concentration curve using internal standard peptides, process your biological samples (your unknowns), and then determine the amount of analyte present in each sample by comparing it to the standard curve.

Takes advantage of the MIDAS™ Workflow
The MIDAS Workflow combines a MRM scan with a full product ion scan, enabling you to confirm sequences easily by examining all fragment ions in the same spectrum. Since MRM is such a sensitive technique, the full scan MS/MS experiment must also be highly sensitive in order to acquire high quality MS/MS data from lower level precursors. QTRAP® systems combine triple quadrupole MRM selectivity with linear ion trap MS/MS sensitivity and are the only systems on the market to support the MIDAS™ Workflow with the sensitivity required in MS/MS mode. MultiQuant™ Software processes both MIDAS Workflow data as well as MRM-only data.

Allows exporting of Data
In addition to being easy to use, MultiQuant™ Software allows you to visualize results within the software or easily export them for use in other software packages (e.g. Microsoft Excel). And using the software’s flexible reporting features, it’s easy to create your own customized reports."
