Our main problem with these stains is that they cannot be used in any microscope, e.g. Draq5 can be used in a confocal laser microscope, but cannot be used in another, simpler microscope, so we have to purchase different stains for different microscopes. In addition, DraQ5 is more expensive than other similar stains."

An easy-to-use DNA dye suitable for tissue clearing of mouse brain samples

"The DraQ5 fluorescent probe is supplied as a water-soluble concentrated solution (0.5mM or 5mM) that can be diluted depending on the desired application. Given its high affinity for double-stranded DNA, DraQ5 can be used as a nuclear counterstain in immunohistochemistry studies upon short incubation periods of time, as an alternative to blue-fluorescent DNA-binding probes. However, the broad excitation and emission peaks must be taken into account if a combination with other fluorophores is desired. In our experience, it is also compatible with aqueous-based tissue clearing techniques, rendering a uniform labelling across entire mouse brain hemispheres (55-days-old) that could be imaged by light-sheet fluorescence microscopy. To achieve this, a simple incubation at 37⁰C/60rpm for 12h with a DraQ5 diluted solution (2.5uM) and a 12-hour washing step at 4⁰C to remove excess were incorporated in the tissue clearing procedure."

If staining is not stable over time that can be the case in live cells, where after several hours a re-distribution can occur in some cell types, mostly towards lipophilic structures in the cytoplasm (Martin, 2005). If the staining is not stable in fixed cells then this may be due to washing post-staining, too low concentration, or not removing surfactants used in prior cell permeabilisation procedures.

The occasional cytoplasmic staining you describe is often a symptom of understaining or washout due to residual surfactant left over from a prior washing step. "The DRAQ5 reagent is very easy to use. I have used it together with DAPI for counterstaining the cellular nuclei in various cell types like SHSY-5Y, SKN-SH, U2OS and HeLa. The reagent is robust and the staining is perfectly reproducible. I had used the probe in a variety of application like Fluorescent Microscopy, FISH and combined FISH with ICC. The dye is very bright and long-lasting, and the reagent itself lasts for long time at 4 degrees C."

"If there is the need to visualize fixed nuclei by confocal microscopy in the far red, then Draq5 is the stain of choice. Of course it is not as bright as DAPI and probably the "gain" and "laser power" should be considerably increased. Also some leakage of staining in cytoplasm could be observed, but still it is very reliable for staining. For the best results, dilution 1:500 in 0.1M PBS (alternatively with 0.3% Triton X) should be used."

Perhaps it may be worthwhile to attempt staining with DRAQ5 as the final step after all other steps are complete, including the formic acid treatment. It is unusual to see staining of other structures outside of the nucleus with DRAQ5 but may be a consequence of the treatments of the sample. DRAQ5 does have, like all cell permeant drug-like small molecules, a propensity for binding to lipophilic structures in addition to the specific target, in its case dsDNA, but this is usually only seen in cases of understaining, paradoxically. We are always ready to answer these questions through our tech support service as they occur in real-time in the bench experiments.

Manufacturer's ResponseThank you for your review of DRAQ5. DRAQ5 does have a useful weak secondary staining of the cytoplasm which HCS labs use to segment the cell envelope, by increasing the gain. An unwanted inversion staining (“hollow” nuclei) is a consequence of too low a concentration of DRAQ5. We strongly recommend 5 uM for fixed cells and 5-10 uM for live cells. We would be very happy to discuss this and troubleshoot the issue to try to resolve it.

After successful testing of both fresh DRAQ5 and DRAQfx (for comparison) in the customer’s lab the issue was isolated to the presence of 0.3% Triton X-100 during the final counterstaining step. This was remedied by an intermediate wash with PBS. This learning will be reflected in our products’ technical data sheets for fixed cell immunofluorescence protocols.

We would like to have explored this with you at the time you saw this. Your comment about smaller quantities for fixed cell staining is well made - we have developed a product exactly of this nature - please see DRAQfx which is specifically for fixed cells, provided in a convenient dropper bottle.

We also have a new convenience alternative - DRAQfx FIX & GO - which has been specifically designed for the latter use and may exhibit less cytoplasmic background, though typically this is extremely low.

"The product works very well and can be re-used. I used it as an alternative to DAPI and Hoechst, to stain cellular DNA within the nucleus, because the CLSM system we use does not have a 405 nm laser line. The main problem of this product is that it is very expensive when compared to other stains such as the ones mentioned above. Indeed for such application I would not recommend it. However, it is ideal for live cell imaging experiments since it is cell permeable and the 633 laser used for its excitation is much less phototoxic as compared to the 405 one."

DRAQ5 is second generation DNA probe that enables live or fixed cell counterstaining and avoids UV exposure as you rightly observe, plus with much lower photo-bleaching and remarkable shelf stability. Being red-excited it also enables use of the new violet-excited chromophores to extend channel capacity. Bearing these significant benefits in mind, the cost per slide of around 30 eurocents (based on 5uM, 200ul per slide, 200ul pack list price) would seem to be not unreasonable!

For our purposes, cells were first killed by fixation in 70% Ethanol (because we were co-staining for other antigens) and eventually resuspended in buffer containing 2ul/ml DRAQ5 allowing 10 mins prior to flow cytometric analysis. Lovely DNA profiles were obtained with no compensation issues with the other fluorochrome (PE) used in the study. Never attempted on live cells but we understand from other colleagues in the department that this is possible. Care must be taken when handling as this is a toxic substance."

This is important information – we do not recommend DRAQ5 for long-term exposure to live cells as it, like ALL high affinity DNA binders and intercalators, will have some kind of impact on cell health. There are exceptions especially with terminally-differentiated cells as observed with HUVEC, macrophages and BaF3. However, short-term exposure and use in live-endpoint assays has been a hallmark of the product’s success in drug discovery and flow cytometry applications, in particular the loss of cytoplasmic GFP signals when cells are partially permeabilized by fixation with formaldehyde and the unspecific loss of cells due to RBC lysis and associated washes, respectively.

"The dye was highly effective as even at very diluted concentrations produced excellent results. The confocal images obtained from these chondrocytes whose nuclei were labelled with DRAQ5 produced high quality and reproducible results. I had used this dye to count the number of cells in clusters because in my culture experiments the cell membranes were frequently touching and therefore thresholding of individual cells was impossible. In order to count number of cells in clusters I counted number of nuclei and DRAQ5 gave me highly reliable results as I could count the number of nuclei in 3D by using Volocity (a 3D image analysis software). It is quite an expensive dye but as the very diluted concentrations are very effective therefore, justifies the cost. Moreover, it was easy to use and highly penetrable and required very little time to label nuclei efficiently."

"Very easy to use (one step direct staining), did not work well with cat blastocyst though - we have no explanation why. Very stable (at least 6 weeks in refrigerator after mounting on slides). It took some time to order to Sweden (through middle steps, not sure if we used the right channels). Equivalent to Hoechst or DAPI but more expensive. Excellent for our confocal that does not have a blue laser."

"We have used DRAQ5 for Amnis ImageStream analysis for several years now and it has a nice consistently bright staining. We found this dye to be more reliable and less problematic (bleeding into subsequent samples, contaminating tubes, compensation issues) than various other dyes such as Dapi and hoechst dyes. We add 2-3ul of a 1:1000 dilution to our cells (1-2x10^6)/100ul just before acquisition. Officially our vial has expired (for at least a year), but we have seen no reduction in signal. We have used DRAQ5 for traditional flow-cytometry as well, to either eliminate or select cell-doublets or 2-cell conjugates. For flow we use a 10-fold higher concentration than for imaging, which makes it less cost-effective than some other live dyes in this setting."
